Try FunkyCIA2.

FunkyCIA will make a cia from cdn content.
if you really want to use the files from your sd card, you will need to decrypt them on the 3ds.

if you simply want to make a cia of japanese flipnote, then yes use FunkyCIA.
if you want a .3ds then you will need to decrypt files.
