The next step for you is you'll need to trucha bug restore IOS36. There are a variety of tools to do that, including Multi-Mod Manger.

Restoring the Trucha Bug (taken from the stickied guide)
Run MMM [Multi-Mod Manager]
On the main menu, go down to select Install & Patch IOS36 and press A.
Choose Express Mode and press A.
Press any button to return to the main menu.

After that you can use MMM to install wads using your trucha'd IOS36.

if you do that you need the ios36 wad and if you dont have it then you should use the nus option when patching ios36

I'd modify that to say read as many guides from reputable sources as possible. There are way too many really really bad guides out there that can brick you if followed. Read both and follow one of the sticky guides on this site, and read through the Complete Softmod Guide (its linked in xzxero's sticky), tons of useful information there.

As for the original question, I recommend YAWMM (Yet Another Wad Manager Mod) for wad installation after IOS36 is patched. It has all the features of any other WAD manager, plus some built in idiot/newbie proofing so you can't fudge anything up too badly.

And echoing the previous notion.... make a bootmii backup!
