I know that there are things like twloader, but there are a few games that are not supported.
I know it is possible because there is a flipnote studio cia available, but is it possible that you
can use any rom? I really want to play some bowser's inside stories.

No but you can create shortcuts to the roms on your flash card I think with twl loader.
