Hacking How to Organize Flash Cart?

Is there an easy and effective way to organize files on a flashcart?

For example, sometimes when I want to get rid of a homebrew file, I don't know which files to delete that went with the game, and so resort to keeping all the files left on the card because all the files all strewn all over the place, especially with files requiring to be put in the root.
