Save issues with SuperCard dsone

Heya ! I've had my flashcard for a super long time (I got it ~10 years ago and it belonged to my stepdad before that). I've never had any issues with it until recently.

Ive never rlly tinkeerd bit the options too much until I wanted to play Kirby Mass Attack, which required to switch to clean mode to run;. But ever since I did that, all of my games started not saving properly. I play the game normally, save, and when I turn my console off and go back to playing it's like I never saved at all. What I find especially weird is that sometimes it goes back to even older saves rather than the last one. For a specific example, i'm playing Monster Racers and my save file reverted to when I only had 30 mins of play time when I saved several times in my last play session.
Kinda like this : [save 1] 30min -> 1h [save 2] 1h -> 1h30min [save 3] 1h30min -> 1h45
So you'd assume it would revert back from save 3 to save 2, but it didn't.

Another examples would be with Elite Beat Agents, which automatically saves between songs. Then again, at times it reverted me back to several levels before.
Of course it also happens with Kirby mass Attack.

It's kind of like it just... doesn't save at all when in-games it displays that it did. It's quite frustrating to play for over an hour and not have any progress saved, as you can imagine.

I'm running on EOS. I have a backup of all my files before the save issues started, but I haven't tried to put it back in my card. I sometimes switch between clean and patched because some games I like playing only work on patched mode, much like kirby with clean mode. The .sav files themsemvles look alright, they're all 512 Ko.

Are there known issues with the clean mode that I'm not aware of ? I try not to switch between these 2 modes too much because I feel like it's the switching that causes saving issues. Though I don't remember having those issues in patched mode. Might have been, but I don't remember.

I would appreciate any guidance on this issue. Ive made a backup of the current state of my sd card (it's a 2gb SanDisk, never changed it since I got the flashcard). I haven't tried re-installing eos, but I don't see how doing so would fix the issue though.
 
I am a dsonei user, using the EOS (EVO SP6) kernel.
(I haven't used it much for years, and I've hardly ever used the 'clean mode'. So what I said might not be correct, just for reference.)
I usually set it to use Patch mode (Run mode: Patch), and Saver: 2M/4M(This seems to be used for clean mode). The save files are all 512KB.
If a game won't run, I'll try setting it to 'clean mode' (Run mode: Clean). Then find the game icon, Press Y to set 'Save size'. Then I can start playing the game. (You can check the game save size on the 'ADVANsCEne' website.)
If I want to play other games, just switch back to patch mode in the settings(Setup).
