GCN How to delete files in .iso

I am attempting to modify Simpsons H&R (NTSC) so I extracted the assets from the .rcfs and I want to delete them after the extraction (since with rcfs = over 1.35GB), is that possible? BTW, GCRebuilder is being used for rebuilding the .iso when ready, but after deleting the .rcfs, the program doesn't detect the game's modified root directory.

Rebuild the unmodded version as ISO, then use GCRebuilder to immediately re-extract it. Sounds like it's not seeing it properly.
