How can I transfer saves from a regular 3ds to a modded one?

You can do a system transfer. If you make a NAND backup (or emuNAND) you can restore the modded console to the previous state after doing the transfer and dumping the data you want to keep. But the source 3DS will be formatted.
Other than that, you'd have to mod it.
