1. It can't unless you do a stupid mistake. So just follow the instructions and everything will be nice and easy.
2. You can always recover it with DS flashcard or once CFW is installed, via CTRTrasnfer.

Like seriously. Unless you start randomly smashing buttons in godmode9 (with privileges) or remove the battery while installing the CFW, there is nothing that can go wrong.

CTRTransfer is a way to "reinstall"/transfer FW on your 3ds by using universal system image. CTR because it is a codename for the 3DS.

google. They are .cia and are installable (via FBI).
Also, did you update after installing the CFW? Did you install everything important?

Regarding the sky3ds+ not working: did you try to clean the contacts? that often solves problems
