You say it happens with "system apps", so does it not happen with other apps?

Does anything different happen if you remove the SD card?

Did you do a region change on this unit? If you did, did you follow https://3ds.guide ?

What about when the sdcard is removed?
If you boot straight to an Arm11 error, install Luma3ds to the ctrnand and try again.
