I recently installed emunand with USB Loader GX and Neek2o on my Wii. I followed the instructions from cyan wiki. Every game works fines except for Gradius Rebirth, I'm getting a black screen nothing it's show.

What should I do?

did you try anything logical to fix it or find the cause?

This is the logical steps :
did you verify this game is correctly set to use neek, and not cIOS in the individual game settings?
Did you try to launch the game directly from neek, and not using the loader's autoboot option ?
which region is the game ? which region your emuNAND used by neek ?
If they don't match, did you enable region free in the hidden neek menu ?
if they don't match, did you try a NAND/game from the same region ?
If they match, did you try disabling the region free option ?
if you are forcing a specific video mode in that hidden neek menu, did you try setting or forcing a different video mode?

Note: to edit this neek option, you need to launch neek without autobooting a game (usblaodergx > settings > features > boot neek)

Did you verify your emuNAND has all the required IOS ? if that game request IOS38 (random example) and you don't have it, it will not work.

It could be your channel's data which is not good (corrupted, bad dump, etc.), try another one.
Did you find a compatibility list with other users saying it's working fine, or other users have the same issues?

Maybe that game is not working with neek, there are very few, but they exists. I don't have a list of games not working at all, either in cIOS or neek.

Yes, first I try to play or emunand and it didn't work. Then I configure USB Loader GX to autoboot with neek
I already did this too, Neek is working because Smash Bros. 64 only works with neek.
NTSC-U and emunand is USA. I don't even know how to activated the region free on neek.
Yes, I try Super Smash N64 and works properly.
Can you explain me where can I see that? It's in the same menu as the region free option?

Can I check this with with System Check? And if I can, do I run it from emunand or realnand?

I already try to run the game on emunand. I have cIOS d2x v8 and I found that it can be playable on emunand with no need of neek but I'm also getting black screen on emunand.

I haven't try other Wiiware game, should I try another one?

EDIT:

I tried another three other Wiiware games:
1. Bomberman Blast does not work by any mean.
2. Castlevania Rebirth works properly with neek2o booting from USB loader GX.
3. Cave Story works on emunand.

you gave all answers in the same block, I'll just guess which question they refer to.

did you verify this game is correctly set to use neek, and not cIOS in the individual game settings?
-> Yes, first I try to play or emunand and it didn't work. Then I configure USB Loader GX to autoboot with neek

I talked about the "individual game setting", not the loader's settings.
Games can have a different setting than the loader's main settings.
be sure your game is set to "use global" if you set the loader globally on neek mode.

Did you try to launch the game directly from neek
-> I already did this too
So, it leaves out the possibility that the loader's is the problem.
it means your issue is either neek system, or the game.

Can you explain me where can I see that? It's in the same menu as the region free option?
the video mode? yes, same menu.
launch neek, when you are in the neek's system menu, press 1 or 2 on the wiimote to open the neek settings.
see which setting could help you. press +/ to navigate, dPad to switch options, A to save.

Can I check this with with System Check?
running homebrew on neek is not easy.
it's best to check your NAND's content using ShowMiiWad program in "nand" mode.
it will list all installed titles (games and IOS) you'll have to check which IOS that game required ad if you have it installed. if you have many games it might take longer to load in that program.

Yes, I try Super Smash N64 and works properly.
I don't understand which question it's referring to.

I haven't try other Wiiware game, should I try another one?
it wouldn't change anything, some games can work and not this one, for few reason.
either that game is not working with neek (like bomberman blast?), or your "wad" is bad, and you need to get a proper one.

I launch the game with all of the different video game modes and I still having a black screen.

Gradius Rebirh IOS Flag is IOS55 as it's show on ShowMiiWad program. IOS55v5663 it's installed. I already try another wad for the game and still not working, I'm getting the same black screen.

it means your issue is either neek system, or the game.
So what should I do? Create neek one more time from modmii? Change the loader? Install the game with Multi-Mod Manager on realnand?

I don't know what to suggest.

1. search on the net for a compatibility list, see if this game had any problem and there is something specific needed.
2. changing the loader will have no effect, because the loader is neek2o
so, if you want to change the loader it would means trying a different version of neek (an old one). You can try, it could help. you need to recompile the kernel.bin file

3. if you install the game on realNAND, why would you need neek for?
I guess you use neek to prevent to install the game on real NAND. But you can try installing it to real NAND just to check if it works or not.

4. you didn't tell if you tried a different WAD of that game (not another game, but THAT game, just another illegal source >_>. I doubt you'll want to buy that game, and you can't do it anymore if you don't have points in eshop)
you know, the problem might be the file (not the game) and the person who pirated it, put it on the net, probably didn't test it first. there are often multiple file version of the same game.

All of the Konami Rebirth titles work on NEEK/neek2o and do NOT work on d2x emuNAND. You must not have an up to date installation on your NAND dump (or it's just a bad WAD dump.)

I encountered the same issue with this game, even though the other ReBirth series games work fine with neek2o. However, I have found that if you install Gradius ReBirth to real nand, and then dump it to an emuNand, the game works fine from the emuNand.
