This is definitely not the problem of the games. Must be something with your setup.
Put all files where it's need to be, BIOS i used also good (correct MD5), one game actually can launch - Pokemon Emerald, but i didn't test it now, because this freeze with FE and Zelda kinda worried me.

Well, gonna tried to format my SD with other cluster size (now 4kb), and see, does it change something
 
@Backspace696 : do you try with builds compiled by Gericom, or own self compiled builds ?
Right now i can't compiled build by myself, so i used last build compiled by Gericom

UPD: before i said wrong about claster size on my sd card (it appears to be 8kb instead of 4kb), so i format my sd card in 4kb cluster size and... it doesn't help. Moreover, Pokemon Emerald now can't launch too, with same problem, as i mentioned with FE and Zelda.

I don't think that is a my problem with setup, because i did everything as it says there: https://wiki.gbatemp.net/wiki/GBARunner2

Any ideas?

Right now, it looks like this:


trying to change cluster size again can't do anything, it still hangs right after gameboy logo with "OK 3DS" on the bottom screen
 
Thank you. I´m looking into setting up Clrmamepro.

I´m having difficulties setting up the rom path. I get the Error Message " The following not empty Rompath don´t contain any valid set".

Did you fix that error or do you need help?

I´m using clean Roms now. They don´t have Romscene Intro´s to begin with.

I tested the Game with the Free Skate Mode in the Hangar. Very Slow. Audio has much Noise. Some Gfx Glitches. Playable.

Backtrack (E): The FMV Intro is working. I played the First Level. Full Speed. No Audio. Some Gfx Glitches. Very Playable.

Dark Arena (E): The Game freezes after The BIOS Intro. Unplayable.

Doom (E): I played through the First Level. Very Slow. No Audio. Many Gfx Glitches. Playable.

Doom 2 (E): Infinite BIOS Loop. Unplayable.

Duke Nukem Advance (E): I got an UNDF Error after the BIOS Intro. Unplayable.

Ecks vs Sever (E): The Game View is mixed up. You have to hold the DS Sideways to play the Game. Very Slow. Very Good Audio during the Titlescreen. No Audio during gameplay. Many Gfx Glitches. Playable.

Ecks vs Sever 2: Ballistic (E): The Game View is mixed up. You have to hold the DS Sideways to play the Game. Very Slow. No Audio. Many Gfx Glitches. Playable.

Greg Hastings' Tournament Paintball Maxd (U): Only Your Helmet, Weapon and Icons are visible. Good Audio. Some GFx Glitches. Unplayable.

Ice Nine (E): I got an UNDF Error after the BIOS Intro. Unplayable.

James Bond 007 Nightfire (E): I started the Intro Level. The Missiondescription is blocking your View. You only see your Gun. No Audio. Many Gfx Glitches. Unplayable.

Medal of Honor Underground (E): I walked around the First Level. Good Speed. No Audio. Many Gfx Glitches. Playable.

Serious Sam Advance (E): I completed the First Level. Full Speed. Good Audio. Some Gfx Glitches. Very Playable.

Wolfenstein 3d (E): I completed the First Floor. Good Speed. Many Gfx Glitches. Playable.
 
No, Sonic Advance and Sonic Advance 2 appearently check if the link hardware is working, which is not implemented yet.
It isn't exactly checking for link hardware, but if it's what I'm thinking of: You're seeing a broken version of the multiplayer screen. Older versions of VisualBoy Advance (0.73? I can't find it anymore...) had the same issue unless you used the GBA BIOS. This was fixed in 0.80 by initializing some register correctly if the BIOS wasn't used.

tl;dr some register needs to be set, but I don't know which one offhand.

Yes, it looks like that. I have to implement the link registers. Currently writes are ignored, so the values the bios probably writes do not persist.
 
Huh, that's interesting. I also checked VBA-M's git history, and they had some commits related to link cable registers for Sonic Advance 1 and 2 as well. I always wondered what caused this issue. (I'm guessing it uses the link registers to determine if it's in multi-player mode as some sort of optimization.)

Hmm, interesting. I might try to implement the registers tomorrow or something and see if it fixes it.

Dragonball Advanced Adventure (E): I played the First Level. Much Slowdown. Good Sound with some Noise and stuttering. Some Gfx Glitches. Playable.

F-Zero - Climax (J): The Mode 7 Racetrack becomes invisible after starting a Race in Story Mode. The Game freezes if you select the option mode. Good Audio with some Noise and stuttering. Some Gfx Glitches. Unplayable.

F-Zero - GP Legend (E): The entire Screen turns black after starting a Race in Story Mode. The Mode 7 Racetrack becomes invisible after starting a Race in Grand Prix. Good Audio with some Noise and stuttering. Some Gfx Glitches. Unplayable.

Rayman 3 (E): Good Speed with some Slowdown. Especially during Cutscenes. Good Audio with some Noise and stuttering. The Map Screen is invisible. The Screen goes black after the Second Level. Unplayable.

Rayman Advance (E): I got the Fist Attack. Almost Full Speed. Good Audio with some Noise and stuttering. The Gameboy Sounds are missing. Some Gfx Glitches. Very Playable.

Rayman Hoodlum's Revenge (E): The Game freezes at the Licensed by Screen. UNDF Error on Touchscreen. Unplayable.

Rayman Raving Rabbids (E): I reached the First Boss. Much Slowdown. Especially during the Boss Battle. No Audio. Much Noise. Playable.

The Game freezes shortly before reaching the Titlescreen. Unplayable.

Crash Bandicoot 2 - N-Traced (E): Much Slowdown on the Titlescreen. Almost Fullspeed during Gameplay. I completed 2 Levels. No Audio. Much Noise. Many Gfx Glitches. Playable.

Crash Bandicoot Fusion (E): Much Slowdown on the Titlescreen. Almost Fullspeed with some Slowdown during Gameplay. I completed 2 Levels. No Audio. Much Noise. Many Gfx Glitches. Playable.

Crash Nitro Kart (E): Much Slowdown on the Titlescreen. The Glitches are making it difficult to see the Racetrack. Almost Full Speed. No Audio. Much Noise. Many Gfx Glitches. Playable.

Crash of the Titans (E): I completed 2 Levels. The Game is very slow. No Audio. Much Noise. Many Gfx Glitches. Playable.

Spyro Adventure (E): I reached the Dragon Shores. Almost Full Speed with some Slowdown. Good Audio with some Noise and stuttering. Some Gfx Glitches. Playable.

Spyro Fusion (E): I played the First Level and some Minigames. Almost Full Speed with some Slowdown. No Audio. Much Noise. Many Gfx Glitches. Playable.

Spyro Season of Ice (E):
I played until Shamrock Isle. Good Speed with some Slowdown. The Audio has much Noise and Stuttering. Some Gfx Glitches. Playable.

Spyro Season of Fire (E): The Touchscreen turnes black and the Text blue after melting the Crystal in the First Level. Much Slowdown. The Audio has much Noise and stuttering. Some Gfx Glitches. Playable.

The Legend Of Spyro - A New Beginning (E): I reached the First Dragon. No Text. Almost Full Speed. Good Audio. Some Gfx Glitches. Playable.

The Legend of Spyro - The Eternal Night (E): The FMV´s are working. Much Slowdown. No Audio. The Game has messy Colors and many Gfx Glitches. It´s difficult to see where you are going. Playable.

GT Advance 2 - Rally Racing (E): The FMV Intro is working. I played the World Rally Mode and Free Racing. Full Speed. Good Audio with some stuttering. During a Race, the Gameboy Sounds generated by the Z80 Chip are missing. Some Gfx Glitches. Very Playable.

GT Advance 3 - Pro Concept Racing (E): I earned myself a Racing License. Almost Full Speed. Good Audio with some stuttering. There is much flickering on Screen during a Race. The Gameboy Sounds generated by the Z80 Chip are missing. Playable.

GT Championship (E): I played the Championship Mode and Free Racing. Full Speed. Good Audio with some stuttering. Some Gameboy Noises are missing. Some Gfx Glitches. Very Playable.

Monster Jam - Maximum Destruction (E): I played the Championship Mode. Full Speed. The Audio is missing some Instruments. Some Gfx Glitches. Playable.

Moto GP (E): I played the Grand Prix Mode and Single Race. Full Speed. No Audio. Some Gfx Glitches. Very Playable.

Motoracer Advance (E): I played the Single Race Mode. Much Slowdown. There is much flickering on Screen during a Race. Good Audio in Menu. No Audio during Race. Many Gfx Glitches. Playable.

Street Fighter Alpha 3 (U): I fought one Battle. Full Speed. Good Audio with some stuttering. Some Gfx Glitches. Very Playable.

V-Rally 3 (E): The Game freezes before the Title Screen. Unplayable.
 
@Dodain47 Good to hear that lots of games boot at least. Most problems seem to be sound and/or speed. When the speed is slow, sound will be bad too of course.

Banjo Pilot (E): The Game freezes at the License Screen. Unplayable.

Chu Chu Rocket (UE): The Game first shows a White Screen with an blinking Exclamation mark. The Game boots after a about 5 Minutes. Full Speed. Good Audio. Some Gfx Glitches. Very Playable.

Dokapon (E): I fought some Battles in the Mine. Almost Full Speed with some Slowdown. The Audio has some Noise and stuttering. Some Instruments are missing. Some Gfx Glitches. Playable.

International Karate Advanced (E): I fought Two Battles. Full Speed. No Audio. Some Gfx Glitches. Very Playable.

It's Mr. Pants (UE): I got an "Assertion Failed" Error on the upper Screen. Unplayable.

Jet Set Radio (E): Very Slow. No Audio. Much Noise. Some Gfx Glitches. Playable.

Phantasy Star Collection (E): Phantasy Star 3 is the only playable Game. Full Speed. Good Audio with some Noise. Some Gfx Glitches. Booting Phantasy Star 1 & 2 will trigger a BIOS reload. Partly playable.

Sabre Wulf (E): I played the First Levels and reached Blackwyche Village. Full Speed. Very Good Audio. Some Gfx Glitches. Very Playable.

Sega Smash Pack (E): I played Golden Axe, Ecco the Dolphin and Sonic Pinball. All Games are Full Speed. No Audio. Much Noise. Some Gfx Glitches. Very Playable.

Sega Arcade Gallery (E): Afterburner hangs after starting. Outrun freezes before starting. Space Harrior runs Full Speed, has no Enemys and Audio. Super Hang On is a little Slow, has good Audio and many Glitches. Partly Playable.

Sega Pinball Party (E): I played the Arcade Mode. Full Speed. Good Audio with some Noise. Some Gfx Glitches. Very Playable.

Sega Rally Championship (E): I played the Champonship Mode. Full Speed. Good Audio. Some Gfx Glitches. Very Playable.

Sonic the Hedgehog - Genesis (U): I played through Green Hill 1-1. Almost Full Speed with some Slowdown. Good Audio with some Noise and stuttering. The famous "Sega" Sample and some other Sounds are missing. Some Gfx Glitches. Playable.

Space Channel 5 - Ulala's Cosmic Attack (E): Full Speed. Good Audio with some Noise and stuttering. Some Gfx Glitches. Very Playable.

The Pinball of the Dead (E): The FMV is working. The Game freezes before starting a Game. Good Audio with some Noise. Many Gfx Glitches. Unplayable.
