I haven't tested this with .3ds files, but you could theoretically combine them into a single .3ds using the command line in Windows. I used to do this with PS2 ISOs that were split into multiple files without issue, so it may also work with .3ds.

1. Place both files in the same folder.
2. Open a command prompt window and go to the directory with the two files
3. Enter the following command: copy AYTE.3d* AYTE.3ds
4. Move the newly created .3ds to your mSD
5. Hopefully, it should recognize it as a valid rom.

EDIT: You should be able to rename them without issue so long as each file has the exact same name before the .3d0/3d1
I just get a 17kb file after that, but it does become a .3ds file...

Thanks for adding the argument I forgot to mention. Last time I had to use copy to merge files was almost a decade ago. :P

This happens, I had used the append option only a handful of times, one for joining Sonic 3 and Sonic & Knuckles, other to join the parts of a Bravely Default dump that I've made these days.

Code:
copy /b AYTE.3d0 + AYTE.3d1 Donkey_Kong_Country_Returns.3ds
It seems to work on windows from XP to 8.

thanks a lot ! I had my retail DK cartridge dumped for my GW and the 2 files didn't bother me but I wanted to gain space in my microSD, that's why I had to merge the 3d0/3d1 into a single 3ds file. I gained about 1.5gb ! yay
