front mission
lots of customization (robot parts, weapons, items, paint, etc)
I definitely have to add that. I've played it before, but I forgot about it because I lose interest in turn-based games pretty quickly.

Drawn to Life.
Literally allows you to draw your own character.
I'm on the fence with this one too... You DO get to draw your own character and a few parts of the stage, but everything else is completely linear.

Etrian Odyssey.
You create a five character party from nine different classes, and then you can customize each character via their skills.
You can have a Alchemist who is good with fire, or maybe good with ice, or just OK with both.
Adding... (I missed this one for the same reason I missed Front MIssion. xP)

Izuna: unemployed ninja. Almost old school dungeon crawler.
Homebrew I know but POWDER. I have yet to see of a commercial offering with more.
Izuna is a mystery dungeion game, isn't it? I thought it was pretty linear. (You can pick up items and use them a few times, but that's not customization.)

That list is an awesome idea.
I'd say tWEWY is more of an RPG than a Beat-em-Up though.
I think you got all the ones I can think of... FF Crystal Chronicles and Custom Robo are the main ones that come to mind.
