I finally got my instinct NX in the mail and am getting ready to perform surgery.

What is easier to work with, the flex cable or soldering the points one by one using wire?

If wire, what is the preferred wire? I have heard many different things like using enamel wire, magnet wire, and regular 36 awg.

If I go the flex cable route, is it still necessary to use a multimeter?

If so, how would I go about checking value if using the flex cable?

Depend what kind of eMMC you have. SK Hynix 70% of the time will give you trouble if you use flex cable. You could get around this by clipping 3.3v and wiring it directly to the chip.

If your eMMC starts with KLM something you have a Samsung you're safe using the flex cable without modification.
As for the need of a multimeter, you have to check your values in all instances because there's no way to tell you're making proper contact at the joints without a multimeter. The values you can check on the chip itself from the pads.
