what's the worst that can happen?

if you missed a file, just boot back into gm9 and install what you missed

if something updated incorrectly, redo it

if all else fails, ctrtransfer returns you to working state

Data loss can occur. Or a not booting system. Erratic behavior. Problems with Luma3DS on old versions of the official software.
3DS is pretty robust with B9S and there should always be a way back.
Still worth mentioning the potential problems. :)

This is suggested far too quickly.
Less invasive method is repairing broken/missing packages. Either manually or with the official updater.
A known good NAND-image also a good method, but very invasive and can lead to data loss as well.
Also: Standard CTRTransfer doesn't always solve problems.

It wasn't targeted at you. General observation: CTRtransfer gets suggested too often.
I expressed that poorly. Just a reflex to add a warning to casual usage of invasive methods. You described it perfectly.

Too much happened over the years. Thankfully 3DS homebrew/CFW is so mature and good that there are rarely big software problems beyond the SDs failing.
