If I mod a digitally downloaded game, (Randomise UM for example) will it effect my cartridge?

If the saves are shared between the games then hacking one could lead to the stock game loading the hacked save (or vice versa), however I am not sure if the 3ds does this.

@FAST6191 - in general properly-said saves are not shared, however some games have what most people would call "main save" (or other useful stuff) in extdata, and that is definitely shared

As for the "mod", a modified cia would of course not apply, but a Luma overlay would - after all, it goes by titleID

Of course, you could always disable that feature in Luma's settings, or use games of different regions, or change the game's titleid (unreliable across games, especially Pokemon hates it)

No, since 3DS carts have their own memory for saving games, none of it (except the "extra data" which is usually Spotpass stuff) is actually stored on the SD card or internal memory of the 3DS (nothing goes there except DSiware, photos, sound recordings, and system files). With the digital version (saved on SD card), everything goes on the SD card.
