I, upon discovery that the Wii U could not play GameCube titles and under the assumption I would never need to have it repaired, installed "the homebrew channel" on my Wii software, and only ever used it for "Nintendont".

Now my Wii U needs repairs, and it's still covered under Nintendo's warranty. Problem is, and I've asked a representative over the phone, they won't repair it due to the tampering.

Is there anyway I can remove "the homebrew channel" to the extent Nintendo would accept and repair my Wii U system?

You posted this in the wrong section, it's a Wii U question not a Wii question.
On a Wii you'd be able to generate a completely clean NAND from scratch and restore it to the Wii but this is not possible on Wii U so the closest you can get is to uninstall cIOS, delete any homebrew/hack related channels you have installed as well as any out of region saves through Data Management and delete any homebrew/hack related content from the SD card (or simply take out the SD card before sending it in)
They can still detect that you have used homebrew on it if they check thoroughly though.

So there's no way to be completely safe about this whole issue?

Will that influence them on repairing the system?

It depends on whether or not they do a thorough check. From what I've heard, they don't check to the extent of a Wii though, and you can get away with just removing the homebrew channel and cIOS's.

Uninstall it, the exact opposite way that you installed it.
