Hacking BootMii IOS and Emulators

Recently, I installed BootMii as an IOS, just because it was recommended to me. The install went fine, and I can load BootMii from the Homebrew Channel. Well, that's great and all, but for whatever reason, every time I try to launch some of my Homebrew Apps, I am returned to BootMii. The apps that do this:

- MPLayer CE

- Visual Boy Advance GX

- FCE Ultra GX

- SNESX9 GX

- SEGA Genesis Plus GX

...And almost anything that is USB related. So, did I overwrite the IOS that these apps use with BootMii, causing it to return to the BootMii loader screen, or am I missing something as far as these apps go?

Ok, well, back in the "olden days", I used the Team Twizzers DVDX installer after I installed the PatchMii Core. Considering that DVDX is a hidden channel, will I need to uninstall it with Any Title Deleter and if I do, what would I delete (like, title id wise)?
