How has no one mentioned Shin Megami Tensei: Devil Survivor ?!?! IMO this is one of the best RPGs for any system. Great story, sexy characters, multiple endings, awesome battlesystem. WTF! This game is epic:

Now, this will depend on if you are including remakes or originals. And then are you including strategy type RPGs?

As far as originals..
The World Ends With You
Pokémon
Then I would say Etrian Odyssey 2. If you can handle the hardcoreness.

You also have a large amount of remakes on tactical RPGs and dungeon crawler type games on whatever.

You can go past Soma Bringer. Its and awesome RPG everyone should try it. Also for people who dont know its in Japanese so your gonna have to patch it with the english translation patch which can be found in the NDS Rom hack and Translations section here on GBAtemp.

and the world ends with you is no doubt the best..
