The 2 best RPG's on 3DS are Bravely Default and Bravely second

Radiant Historia - Released on the DS, but there is a 3DS version and a really good game.
Stella Glow
Project X Zone 2 - Strategy crossover with Capcom, Namco Bandai, and Sega characters
Etrian Odyssey series
Persona Q/2
Rune Factory 4
Lord of Magna

There's plenty more but those are a good mix and should keep you occupied for a while.

DS has some solid ones you may have missed.
Golden Sun: Dark Dawn was great.
A number of Dragon Quest games are on DS, those are good too, especially check out DQ 4-6.

I honestly feel like it would be easier to make a list of RPGs that aren’t good on the 3DS. The 3DS is pretty stacked with good to great RPGs
