@dark_samus3 does the arm9loaderhax.3dsx restore a backup AND install a9lh if it finds a NAND.BIN in the SDcard? I want to follow this guide: http://gbatemp.net/threads/the-easy-way-to-swap-your-sysnand-and-emunand-a9lh-only.417072/ but I want clarification(not that I don't believe what is written, but you just to be sure I was fk my 3DS xD)
I don't recommend that guide... here's the easiest way, backup sysNAND and emuNAND CTRNAND with Decrypt9, then restore sysNAND CTRNAND to emuNAND and emuNAND CTRNAND to sysNAND :)

@dark_samus3 when you release the update, will it be released as an "installer.bin and the stage_xxxxxxx" and just rename to arm9loaderhax.bin and update as we did previously for screen_init?

Or will I just need to recompile my .3dsx from your github once you update it?
initially, probably recompile the 3dsx, after a bit I'll probably release a full updater

Thanks. Even though I don't know how to do that, I'll check inside Decrypt9's settings. Got a link that works with a9lh?

Also, when using this method, what exactly is the partition that I will be flashing (as in what does it contain)? Will this do a full swap, 9.2 sysNAND replacing my 10.6 emuNAND and vice versa? And this will also keep a9lh?

the partition you're replacing is CTRNAND, which is where all of the system titles (like home menu, browser etc.) are stored and yes, you'll be injecting whatever system version your sysNAND is into emuNAND and vice versa

Didn't someone run into issues when trying that on N3DS though? Or was that something else?
Did it myself when a9lh first became possible for us mere mortals and no issues encountered so far.
Well i did similar, swapped the CTRNAND from my original 10.3 backup to my a9lh Sysnand then updated to 10.6. :)
Also @dark_samus3 welcome to my sig. :P

Sorry for not knowing much, but after I do this, will sysNAND be on 10.6 or will I have to simply update from within the Settings? (while having the file "installeda9lh")
If your current enuNAND (ie. what's going to go into sysNAND) is at 10.6, then no need to update. Otherwise, you'll need to update with system settings. I also recommend creating an "updatedsysnand" file in the rei folder, so you autoboot into sysNAND and not emuNAND.

What this guy said. :)
Whatever version your emunand is/was, your sysnand will now be after doing that.
