hardmod does not give access to the SD data, only the NAND

You might be able to use the infrared port to transmit and receive data. But I think the speed would be slower. Also you might be able to transmit and receive data at a much faster speed using a wireless connection.

If I want to use it it's because I have a very bad internet connection
It will be easier to use a usb cable instead the micro SD
Where I am if I use FTP I upload/download in octet/s

if you really need the speed, take the sdcard out and use a cardreader.
if not, use wifi either via official networkshare or with homebrew FTP. it's easy.

only other way if you -REALLY- want a hardware solution, you could solder in a sdcard to usb adapter inside. figure it our yourself. oh and you'll have to turn off your 3ds every time you want to connect it to PC.
