I'm playing Pokemon diamond (With an R4). I wish to catch a Pokemon that only appears when Fire Red is in the GBA slot. Will said pokemon appear if I have Fire Red loaded in the NOR section of my 3-in-1 in my Slot-2 of my DS?

I would say that if you can launch the GBA game with the default DS menu, then yes.
