Yup! Just drag them all over to whichever sd card you want. Unless you have two card readers you will probably have to just put one sd card into your computer at a time, drag all that you want brought over into a folder on your computer and then drag and drop everything from that folder into the sd card you want to use.

It's not a simple drag and drop. You have to account for the KeyY <ID0> encryption, database records: title.db and import.db, and anti-restore save measure known as secure value.
thanks for the informed and detailed answer, seems complicated but i will get to it soon.

i found that both memory cards have the same folder ids but different subfolders:
G:\Nintendo 3DS\7fc1a3a76244ab736ddb75608d17c9a8\5b9700f94707b7e9534530340002544d
G:\Nintendo 3DS\7fc1a3a76244ab736ddb75608d17c9a8\60e700da3010b0b330303030001b534d
can i merge the content of the subfolders without re-encryption?

Then they from 2 different ninids or from a before formatted 3ds and after

i did,

As long as the <ID0> is the same for every Nintendo 3DS folders, you can merge all of the <ID1> into a single one. While not technically necessary, it's best practice to match the name of the <ID1> to what the 3DS system naturally creates it as for a particular SD card. You can use a different <ID1>, but there's a slight chance the 3DS will refuse to acknowledge that one if the natural <ID1> is already present.

To find the default <ID1> of a particular SD card, rename the Nintendo 3DS folder to something else like Nintendo 3DS (main). Insert the card to the 3DS system, boot to HOME Menu, and allow the jingle tone to finish as the 3DS creates new home menu extdata. Turn off the 3DS, remove the SD card, go back on computer, and check the new (mostly empty) Nintendo 3DS folder.
  • (1) Don't rename the <ID0> parent folder.
  • (2) Don't move any <ID1> and/or <ID1> child folders to a different <ID0> parent folder.
  • (3) The <ID1> and <ID1> child folders can be renamed or combined together into a single <ID1> default folder as long as they share or come from the same <ID0> parent folder.
  • (4) That <ID1> has to stay in the <ID0> parent folder. No changing custody to <ID0>! (Unless you do the paper work that's decrypting and encrypting with ninfs or GodMode9).
Once you have the sdmc:/Nintendo 3DS/<ID0>/<ID1>, you still have to observe the other rules listed in the Merging 4 sd cards to 1.

Yes, you have to go through the process of rebuilding the title.db and import.db in order to relist the two separate sets into one. People who fail to use the CTRTransfer (Type D9) - Rebuild 3DS Database is because they don't read and follow the ~ INSTRUCTIONS ~ for Option (A) Quick or the ~ INSTRUCTIONS ~ for Option (B) Full.

There's a trick to using Option (B) Full, which I recommend over Option (A) Quick if you want accurate reported block / install sizes. I'm warning you now to study the example threads included in the below link for Path (B). Blindly waltzing into using the script functions will not yield the results you're looking for.

i m confused about the script, if i have to re install the games through fbi then how do i resume the script after? and does it only generate the cia for titles not in the current db or all of them?

The script by itself won't rebuild the database but rather sets you up to safely do so with the help of FBI, faketik, and Cthulhu. There are some key differences between the three options but the jest to rebuilding the title.db and import.db requires installing CIAs, which this act adds back those any/all missing entries.

Before you might wonder, "What's the point of the script then? I already have all my CIAs backed up on my computer. Why don't I go straight to reinstalling those if that will fix my title.db & import.db?"

:!: What many people fail to realize is that when you go to reinstall a given game CIA (00040000XXXXXXXX) in FBI, this will permanently overwrite and delete its save file (00000001.sav).

Take for example Option (B) Full, this problem is avoided by backing up the saves and CIAs in part (1b) {some people don't have backups so CIA redumping is necessary}, the person goes to FBI to reinstall the CIAs, returns to the script to complete (2b) {restore the saves, keep any legit eshop tickets you might have, and remove the awful secure value that can delete saves later}, and then finalize the restoration by adding back any missing fake tickets with faketik, and mass unwrap the (many) gift icons in Cthulhu. All of this is explained in the option's description, which can be read in the top screen while using the script (read the teal texts) or in the CTRTransfer (Type D9) page under Additional Features.
