I figured out why the system froze when I connect the new drive, apparently the IDE to SATA adapter doesn't work in this instance. Unless I TSOP, it won't work for me. I'm just paranoid about soldering the points because I can easily see the solder touching another pad and I'm not sure if I am skilled enough to fix that. They are so small and close together.
Can't TSOP Flash my Xbox, was it made unmoddable?

Yes,the SATA Adaptors are sometimes rickety.
Do you have the option of an IDE HDD ?
Otherwise you have to order another one SATA Adaptor.
Suggestion: use only condictive paint.So nothing happens if you don´t "Hit" the soldering points correctly.
My tip: shake the condictive paint tidy (30 sec.) and use an toothpick,dip in and "draw first blood".
I think you use CHIMP for cloning.An tip:you can remove the DVD connected cable initial before you start chimp (boot XBOX,mark CHIMP then change the IDE cable and then start chimp).In most of the cases chimp starts with 2 HDDs.Otherwise "loose" the cable connection a little bit,start your xbox and continue.

I am ordering a new sata adaptor that will come in tomorrow. I will also try to TSOP again eventually, but just waiting to set up the new hard drive first.

Thanks, I believe my issue is the adapter I bought doesn’t give you the option to set master or slave, which is why the Xbox locks up when I hot swap

Xbox will freeze on swapping sata and on some ides not timed right
Best bet
Tsop
Plug in new drive with sata adapter
Load up hexen disc or auto installer disc on boot
Follow on screen prompts to format new drive and enjoy
Tip: Use chimp to format big drives f and g evenly or else you will have corruption as you fill drive - Chimp requires a real xbox controller - Both duke and S variants work. You can use XBpartitioner to check clusters size and to make sure its all setup right.

When you say not timed right, you mean its an issue with the drive? The HDD Is compatible in the HDD comparability checker.

From modding many xboxes 1.0-1.5
Ide to ide swap works. Sometimes xbox will freeze if not swapped within window chimp gives you or sometimes you can swap before in Dash.
Sata adapter I always tsop as swapping always froze xbox and never worked. Have tried various versions of the sata adapter.
1.6 Xboxes - Install modchip then you can proceed to upgrade hard drive.
It was the adaptor, I used another one from Amazon that lists it can work with soft modded units and now I have a 1TB in my Xbox.

Another quick question, I formatted the drive in half, 500gb each partition. I'm new to Xbox soft mods, so I'm wondering how I can get the dashboard to see those other drives with games.
Like my C:/ Drive has a folder called Games, and if I put a game there, it shows up when I hit Games on the dashboard, how can I get the dashboard to look at the E and F drives for games to have them listed when I select Games as well?

For format/partition your HDD you can use the Tool XBPartitioner.
Also you can use the Tools on the AID (Advanced Installer Deluxe) DVD/CD.
Or the HeXen Disc.

Use chimp to format F and G evenly and you wont have any problems.
Yeah it turns out it will auto-scan the other partions for games, but some games will show in the "Games" option when I select it, others I have to navigate to the folder and run the .XBE
Not sure why that is though.
