I would love to keep Fastboot3ds but I would also like to be able to use Homebrew Launcher. Does anyone think they know what could be wrong :) Anything that helps is appreciated! Thanks!

Can you explain what you're trying to do? Like the .cia won't work, or you're trying to load the HB Loader through FB3DS' chainloader?
