If you use an old version of FBI, all it will do is install the icon. Since your nands are linked, it will tell you that the title already exists.
Newer versions work better anyways, but I can't remember how it actually solves this. It's been a while since I installed anything.
The same goes for shop purchases btw. If you install something on emunand, use the spoofer to access eshop on sysnand and reinstall. Then unwrap both and the bug will disappear
i got it working first time on my old 3ds xl.... firmware on sysnand is 9.2 and 10.1 on emunand... boots very quick and straight into emunand showing rxtools screen for a fraction of a second during on process - very impressive

I was able to get my N3DS (SysNand 9.0) to cold boot into Cake successfully. It doesn't boot successfully 100% of the time, but close enough.
Is there a version of ReiNAND that doesn't require the "press start to boot" screen? I was using ReiNand previously but switched to Cake so that it would autoboot straight to emunand (without have to press start).
I was able to get my N3DS (SysNand 9.0) to cold boot into Cake successfully. It doesn't boot successfully 100% of the time, but close enough.

Got RxTools booting straight into Emunand 10.1, 100% success rate. This is fantastic, it takes about 30secs all in to boot, but theres no interaction needed, finally 
Without, I couldn't get it working and it's not really useful for my needs anyway, using the rxtools renamed as 3dsx.
I wrote a guide on reddit and uploaded all the files i used

thank you so much! that other tutorial was really rubbish but this helped me get it working in 5 minutes flat. i skipped the format emunand and unlink bits because i already had that.
I'm glad to hear it, I was messing around with other tutorials for hours last night - thats why i wrote this one.

I'm just going to update my sysnand to 9.2, then I'll give it a go. I'm already using the latest rxtools nightly, so I should be able to skip a lot of it.
For me, autoboot was worth it. Plus I don't need my gateway cart anymore.
Am I correct in thinking I'll need to convert my .3ds and .3dz to cias? As well as update the sysnand past 4.5 (to 9.x?)? I'm kinda reluctant to do that (might be irrational objection). Is there a downgrade path back to 4.5 without nand mod? (I do have the mod but it's a hassle since one of the wires is soldered iffy)
You could continue using your gateway and 3ds files, or you could use cias, I only use cias but there's nothing stopping you using both
You would need to upgrade from 4.5 as homemenuhax relies on themes which 4.5 doesn't have
I can see why it's a lot of hassle, I didn't have emunand before and the idea of doing all this was a pain, but its worth it to me cos now it's done that's it forever
If you load up the gateway menu, you can do a NAND dump while on 4.5, then if you get to 9.2 and you don't like it you can flash the old nand via gateway again
Just make sure not to update past 9.2

Just some final questions if you don't mind... Given my current setup (4.5 sysnand, 10.1 emunand), how exactly would rxtools and my gateway usage "coexist"? I could set up homemenuhax to coldboot into rxtools "mode" only when holding L, right? Would it then use the same emunand on the sdcard as booting into gateway mode would? Would that be safe or cause problems? The ds profile exploit to launch gateway mode is gone in 9.2 right? What entry point would I use for booting into gateway mode when I haven't booted into rxtools but stayed on sysnand?
Holding L skips autoboot, from there if you'd like to use gateway mode, you could use the current gateway exploit (go.gateway-3ds.com)
Afaik they both use the same emunand, it shouldn't cause any problems, I created and updated my emunand via gateway, but use it with rxtools only
