If I may suggest something, why not scratch the USB enclosure business and just get yourself a length of Ethernet cable and transfer files via FTP instead? You won't ever have to open the system, that's a pretty big advantage right there because sliding the drive in and out just to add new files is a pain. OPL/HDLoader can be on the memory card, but you can also store them on a USB thumbstick if you feel like it, or even on the internal hard drive or on a network location IIRC - it doesn't matter, paths are covered by FMCB.Am I missing anything?

If you really want to go with your USB plan though, you might want to invest in an open HDD caddy instead of an enclosure unless you're planning to use it as a portable drive as well simply because it's a quicker plug-and-play solution.

Games under 4GB can be played from ISO, you just have to give them the right name and put them in the right folder.
