ROM Hack 3DS Transferring Game Card (cartridge) saves to sd???

Hey guys!!! I was wondering if anyone could help me. I modded my nephew's Nintendo 3DS so that he wouldn't have to carry the cartridges around with him. So I have all of the games on a new SD card. I did this by way of Godmode9 (converted to cia) then FBI to put them on the main menu.
HOWEVER, after reading thoroughly and checking the games, I realized the game cartridge saves are saved inside the actual GAME CARTRIDGE.
So now I have all of the games on the 3DS, but if my nephew wants to play them from the saves, he still has to load the cartridge in. Can anyone help me fix this?

Nintendo has an official save transfer tool for the 3ds to do just that

You could have used GodMode9 fork Cartinstall, as it installs directly the cart onto the console with the save file included, and artenativelly, you can use checkpoint to import your saves from your carts to the SD to their corresponding installed counterparts.

EDIT: Using Checkpoint won't erase your saves from the carts.

Use Checkpoint or JKSM to copy the save to SD. Not sure why people are suggesting the official save transfer tool, that doesn't even work with every game AFAIK.
