I tried different settings of the emulator - same result. Only solution was to import the save to my PC, play until next checkpoint and import the new save back to the DSi. Not big problem but still.
Also in some of the scenes in the end there was a popping, crackling noise - both on speakers and earbuds.
GBARunner2 version - the very last test version with the sound sync fix.

I've tried to run your save with both (US) and (Europe) no-intro roms and I get nothing. Did you send the save from your 3ds or from the emulator on pc? Also what rom did you use? Which region (US or Europe)?

Just tried the latest github release and it works great! I haven't tried the dsp version yet (I'll wait for a 3DS build for large roms).

The audio is in sync but it's all pretty delayed. Maybe DSP will fix it? IDK.That game seems to be running so well that I don't know if the DSP will change much.
