I have gotten the new 2.0 edition in the mail(the one with thicker PCB and smiley face sticker). I noticed that the 200GB MicroSD I have sticks out a bit to the point that if I try to completely close the game card door, it will spring up. I have an idea to file it down, but I don't want to damage any vital components of the MicroSD card. Is there a way to do this safely? I'd probably just need most of the "handle" removed.

I woyuld file down the SD2Vita down at the connector side so that it goes down further.

The SD card is more exspensive than the SD2Vita.

Yes, that's the right thing to do. Cutting from the top might be less useful than cutting on the pins from the bottom. Just don't cut more than needed for the game card sleeve to close. And one more thing, don't rip off the pins/pads from the PCB, that would render it useless and hard to fix.

Can you confirm how well does it work in therms of the spring mechanism and overall stability of the device once inserted on the game slot, compared to version 1 of SD2Vita adapters? Thanks.

It's actually pretty good. It's just the extra height of the SD card that bothers me. It's ONLY the microSD card that taller. The new SD2Vita sits normally like the old one.
