Currently i have old 3DS with boot9strap Luma 11.4 (Source), and another New 3DS XL stock 11.5 (Target), both are US region device.

Q1. if i use DSiWare method to install boot9strap at Target New 3ds, which also mean i will transfer all my game, data and NNID from Source 3ds to Target 3ds right?

Q2. May i know, after transferring, the Source 3ds (which right now considered as fresh setup), is still firmware 11.5 right? can i downgrade it or boot9strap it without any other cfw Source 3ds?

1. That is correct. You can make a NAND backup on the source 3DS before the system transfer and restore it on the source 3DS after the transfer though.

2. B9S will still be on the source 3DS after the system transfer.

1. What if i want to keep NNID at target 3ds, i can just do nothing to source 3ds after transferring right?

2. So after i do transfer, B9S will keep at both source and target 3ds? which mean in this case, it is
-old 3DS B9S (fresh setup) and new 3DS B9S (my game, data, NNID) or
-old 3DS B9S (my game, data) and new 3DS B9S (my game, data, NNID) ?

Yes, you can keep your NNID in target console, there´s no problem with it.

However, if you would like to keep it in your already CFW´d console, do this:

1. Backup your NAND.
2. Format through System Format your system so that NNID is unlinked.
3. Buy the DSiWare game (yes, you can buy it without NNID!)
4.Go through the guide and make the transfer as said in there.
Five. Complete the startup in the 3DS with CFW.
Six. Re-link your NNID through System Settings
7. Restore your NAND.
8. Success! Your NNID is sound and safe as before the transfer in your already CFW´d console.

You won´t need to call Nintendo nor wait 7 days to restore your NNID if you do this, becuase your NNID won´t be transferred at all, since you unlinked it before buying the game and doing the transfer.

1. Restoring the NAND backup will restore everything on the source 3DS except the NNID. The NNID will be moved from the source 3DS to the target 3DS. If you want to move the NNID back to the source 3DS, you'll have to call Nintendo. It's all in the guide.

2. After the system transfer, the source 3DS will still have B9S, but the target 3DS won't have B9S (yet). You will have to complete the rest of the guide to install B9S on the target 3DS.

So if i want to keep NNID at target new 3DS, i just need to do transfer and no need worry about backup and restore NAND things right?

1. If i do the transferring, my NNID will go to target. Will my purchased original games and pirated cia games (and save data too) goes to target new 3DS?

And what if i make a source 3ds NAND backup, and restore it at source. So right now my both 3ds status are
old 3DS B9S (my game, data) and new 3DS B9S (my game, data, NNID)?

1. The transfer only retains legit purchased games. Installed from CIAs/freeshop aren´t transferred.

2. If you NAND backup source and restore source, yes, you keep your installed games as they are now. So, you would kind of have the same games in both consoles.

Further to Olmectron's answer, the pirated stuff and save games will be moved, but won't be accessible until you install CFW and install the missing tickets, either by backing them up on the source and restoring to target or using tikShop.
