Well, for Citra you must already have a decrypted rom. So now you need to extract RomFS out of it, swap the files that were modded and repack the rom again. That's the basics. As for what to use to do it - if you can google up how to download 3DS games (as you don't have a 3DS to extract it) I'm sure you can google up the tools.

OP, search for Asia81, they made a tutorial on ROM hacking, which should detail on how to edit the ROM and repack it once you've made edits to make it harder.

Is there any particular reason why you need to be able to hack a 3DS game without having a 3DS? (I'm not sure how you'd be able to test it otherwise, unless you're using Citra...)

And yes it is possible to hack a pokemon game by using this tutorial get familiar with it. and then use PK3ds to edit the romfs folder. repack it. and you are good.
