It seem to work decently for me. It took almost a minute to actually boot the game tho. I thought it had crashed, and the level also takes a long time to load, but when they are done, the game seem to run at an acceptable framerate, which some hiccups here and there. mostly when new stuff happens, like when you enter new areas or pick up stuff.
I also couldn't quite figure out how to mind the controls. I could get into the menu but when it told me to press the key that I wanted to use, it didn't really react to anything.

Still, way better than that crappy PS3 version that kept crashed non-stop and barely ran proberbly -__-;

Oh, and I'm on the O3DS btw.
Great work with the port so far. I look forward to see it getting new tweeks and improvements ^^

The controls have to be changed on the Joystick options.

Works great, got Atomic Edition to work without too much problem. I do have some suggestions; 1) a way to look up and around [probably use the touch screen for that and an option for the extra analog for the N3DS], 2) use the analog pad for movement but the directional pad for things like the kick button and switching the special items the steroids/jet pack/hologram] 3) something for the crouch button... haven't figured that one. Obviously these should be figured out first before trying to do the stereoscopic 3D, but damn it! I want Duke 3D in 3D! Because frankly, "It's time to kick ass and chew bubblegum, and I'm all out of gum!"
