I tried to find an answer to my problem, but I couldn't manage.
I wish to migrate my emuNAND from a 2Gb SD card that I used to a new, 4GB one.
I can't figure out how to format the new SD card for this task.
I can use emNANDtool to backup my NAND from the old 2Gb card, but I can't put it on my new SD card due to lack of emuNAND partition.
I am using Windows.
Thanks!

1. Put the 4GB new SD card into the 3DS
2. Launch the DS Profile exploit while holding down L button
3. Use the option Format to format your new card to a 4.x emuNAND of whatever you have on the console, this will take several minutes
4. Plug the 2GB old SD card into the PC
5. Download the emuNAND tool and use Extract to retrieve your old emuNAND from the card into an emunand.bin file on the PC
6. Now also copy all the files visible on the SD card's partition to the PC
7. Unplug the 2GB card and put in the newly-formatted 4GB SD card into the PC
8. Use the emuNAND tool to put the emunand.bin file onto the 4GB card
9. Delete any files off the 4GB SD card's partition and replace them with the ones you backed up from the 2GB card

You now have a fully cloned emuNAND + saves and downloads on your new SD card.

Thank you for your help.
I managed to do the steps you mentioned.
Unfortuantely, the system won't boot into the newly transferred emuNAND from the original card. The original 2 Gb card with its emuNAND still works. It will work with the 4.4 emuNAND on the 4Gb card as well after the format in the Gateway menu, but after I transfer the backup emuNAND, it will stay black after the GateWay logo.
I have tried these steps twice with no luck.

There's a much better way. Dump an image of your old card with winDiskImager32.exe and write it to your new card. (this can be one step if you have two sd reader slots on your PC)
Test your emunand. Then extend the fat32 image on your card with EaseUS partition mananger to fit the new card's capacity.

That worked, thanks!
