Say a new update would come out (for example, 11.0 or whatever).
I backed up my whole SD, updated my emuNAND but it gave my a black screen.
If I then deleted everything off my SD, and put the backed up files on my now empty SD would that bring back my earlier, working version of emuNAND?

Not exactly, because the problem would be an unsupported emunand, not the other files.

You need to make a bakup of your emunand itself, and If you got a black screen after the update, you would need to restore the emunand
 
Note that the emunand is stored in a separate partition at the beginning of your SD i.e. it isn't visible from a normal file browser from which you copy fat32 files like you suggested.
 
If you want to test thing out => use a blank 4GB memory card -> use emunand9tool / multi NAND tool to create EMUNAND => Tiny Format EMUNAND => run EMUNAND and update to test. Much faster than updating your real one then restore it if anything go wrong.
