I have used Wiiflow before, but not extensively. Anyway, can I use it to play GameCube ISOs that I ripped from my GC discs using CleanRip? Also, can I use GameCube Action Replay codes? Thoughts appreciated :)

Not with Devolution, no, and even on a normal Wii with DM(L) you can't use Action Replay codes but in THAT case you could at least convert them to Ocarina codes and use them that way.

How do I convert the codes and also what format does my Partition for Wii stuff have to be in?

Wiiflow was unable to find any games on my USB HDD, where am I supposed to put them? I have NES games in "F:\fceugx\roms", SNES in "F:\snes9xgx\roms", and GameCube ISOs in "F:\games"... Am I supposed to put them all in a different location?
Wii Partition is in FAT32 format...

the locations sound correct, you might need to make sure that you actually did select the right partition in wiiflow ;)

maybe you just look into the wrong coverflow? you can select the coverflows via the switch button in the down right or pressing b to use the source menu. Also if you are in the right flow with the right partition and still cant see games, might press the home button and use the reload cache function so wiiflow checks the device again for new games.

Reloading cache didn't do anything. Even tried switching to usb 2 in settings...

These new updates have been doing wonders for me, Thanks a mill guys.
But I'm having just one problem.. I currently using r992. How do I get my Source Menu to come back up? I have set it so it comes up on the bootup, but once I select the source, I'm stuck until I exit a game. I've looked in the help file and even tried to look in the .ini file but not sure which to change. Any advice would help right now. Thanks.

It always starts by showing you your Wii games (which it sounds like you don't have). The button he's talking about to switch "coverflows" (game type) is near the bottom right of the screen and should look something like this

(unless you have a theme installed)
push it and it will cycle through different types of games (GC, emulator, etc)
