Each CFW has its own folder so you can have multiple. I have both Atmo and ReiNX and everything works

Yes, hekate_ipl.ini is the configuration file that allows you to specify which CFW you want, as well as storing your auto boot options specifying which one to Auto launch if you have that enabled.
