It's a bit strange, since we have bootrom dumps with all the keys, that Citra hasn't added support for encrypted roms yet... Even if you need to provide your own boot9.bin file, they are all the same so you could find one online.Citra is a great emulator!
Problem is, you can only use decrypted Roms (which can be made with a 3ds running cfw.) I also recommend at least a 32 bit computer with plenty of RAM to spare.

You can also use MicroSD Management which is built in to n2/3DS consoles and faster than FTP (there is a cia that can be installed on o2/3DS as well)You can always use FTP if you want to test on real hardware.
