Hacking TTDS corrupted my MicroSD card?

I was just playing Luminous Arc 2 when my battery light turned red, so i save and turn my DS off.
I then went and plugged the DS into the charger. I come back 15 minutes later to play some more, and when i turn my DS on i get a picture of a red MicroSD card with the word "menu" underneath it.

I took my SD card out, placed it into a reader and took a look at it, "properties" says that only 800 MB is being used out of 2GB when i know the card was almost full.

This sucks, i was pretty far in LA2, i dont think i'll have the gumption to replay that far again

Does this happen very often?
Was it something i did?
Should i remove my TTDS card before i charge my DS?

I was using TTmenu version 1.15
I heard there was another program i could use.

I've just had card brought around by a mate cos his card keeps getting corrupted once a week. It's definitely a real DSTT so it's not cos it's a fake. The one's my sis and niece use work perfectly though.
