It doesn't seem to be possible to change the colour of individual buttons, ie. SNES style. I just physically customised my Joycon, too.

Am I out of luck?

I'm sorry but what does this do or benefit? Is it some sort of OCD thing? I'm personally not understand the benefit of this, why would you want to change color of your joycontroller on the screen when it's not the actual color

when you customise a joycon it still shows up as the original colour, this is to make it better

I happened to notice that the heartbeat flashing of the home button on the right joy-con and pro controller always flashes even when de-synced from the computer or when the switch is powered off. Does this drain the battery quicker in any way? Also if I find it distracting, can I disable this so it doesn't flash like a stock controller?

Just press the sync button once and it'll stop.

You can buy custom color joycon and shells. With this you can make a modified custom color joycon show correctly on the system

Get ready for Mario odyssey, it's got some new non-neon red joy-cons coming up.
Whoever buys them, I want a backup from both Left/Right.
I'm curious to see if they changed anything in the factory configuration section or maybe a new FW.

Is there a way to change singular button colors to have them look like these white joycons with the different colored buttons or can you only change all the button colors at once?

Hmmmm... Is there anything else you can do with a joy-con? Because this tool has been stuck in 2.0 lol
 
The newest unreleased version can check all the button inputs, the analog sticks and the six-axis sensor data.
 
Yeah, I think he plans a release soon but I'm not sure. You can build it from the source if you know why.
 
@CTCaer Hey, this is a huge asking, but would you be able to (at some point) make a program with the Joy-Con similar to GlovePIE? It'd be super helpful! Thanks for your work, man.
