Hacking Texture Edit & Transparencies on Model

Hello. I've been making some Texture Edits for Bravely Default. Have a few palette edits that look good, but wanted to be able to hide some elements that don't work with bigger costume changes. Is there a way to edit the alpha on the polygons a texture is applied to?

If I simply delete part of the texture or make it transparent, the polygon its applied to defaults to White.
Except in the cases where there's already transparency applied to a region - some bandana fringe for example shows only what's filled in on the texture map. You can add opacity or delete it entirely and it becomes see through or vanishes.

I've read of some people hiding elements of models to compensate for region changes, and it was done only with transparency tricks because they couldn't change the models themselves. Anyone know how?
