The emuNAND contains important stuff such as user profiles, game saves, tickets and prodinfo, among other things. With a partition-based emuNAND, none of that is included in the accessible drive.
Hekate can create an emuNAND partition on a blank microSD and fill it with a clone of your sysNAND to start from scratch, but if you already have a microSD in your modded console, it likely has an emuNAND partition with data you want to keep.
