Hacking Succesfully hacked 3DS, still need help

So I successfully hacked my 3DS, and I'm on RX-E 10.7.0-32J. (Japan)

A few things I noticed is that everything is wiped on everything. Even when I take the SD card out, I dont have a friend code or a Mii anymore (but that isnt really an issue since I can readd people but if I can recover it then cool.)

Before the hacking process I wiped out my SD Card but cutting and pasting everything into my desktop (basically backing it up) but I don't know where to put it back, especially with all the folders created after the hacking process.

I don't think I unlinked successfully even though I followed this guide throughly. Like I got the "3DS start up" stuff as the guide said it would, so I don't think I did anything wrong. But when I successfully installed some cias, I still had to unwrap games.

I tried using this guide to upgrade my SD Card but emuNANDtool won't recognize my SD card and wont let me inject anything.

go to sysnand and format sysnand with sd card off ( to unlink nands)

Thanks, I did what you suggested.

And linking my NNID I was able to get my games back so now its all about bringing my game saves back, which shouldn't be hard I suppose.

So I guess my only issue is the SD Card one. =/ You know, upgrading it.
