If your loader has the option, You can also enable "Block IOS reload" in the game setting.
This option requires D2x.
If you are using USBLoaderGX, it should auto-select the alternative dol if you forgot to use the alt dol option.
There's a list of games needing alt dols inside the loader.

I don't have a wii u anymore to test it myself, but if homebrews are not visible on the wii u menu I think you can press L + R + minus to open the plugin menu, there should be an option called "homebrews on wii u menu" or something similar
