Homebrew Snes9xGX Forwarder loads from USB and not SD

I installed Snes9xGX to my SD card apps/snes9xgx/boot.dol like the forwarder readme said, but the forwarder kept sending me to the wii menu. Tried moving to USB HDD apps/snes9xgx/boot.dol and now it works. Is there a reason it won't run from the SD card instead of my usbloader drive? I have a FAT32 2GB non-hc sandisk SD card.
