So I missed his shout after defeating him. When he reappeared I just ran to get away because I didn't want to fight. That was a few days and saves ago. I returned to the Soul Cairn and cannot find him. Checked his "word wall" thing and he wasn't there. Have I completely lost out on getting him?

You need to reload an earlier save, sorry. He needs to see you after you defeat him. I just did some googling around and that seems to be the only option besides using the console command, which isn't available for non-pc users.
