What would happen when you delete a game from a cartridge? Does it make it a blank cart or does it completely clear all data on the game?
Where exactly do you see an option to delete a game from cartridge? (Disclaimer: I haven't used freeShop recently so I'm not sure if there are any cartridge-related options.)

Besides that, the majority of 3DS cartridges use mask ROM + SPI EEPROM, so the only thing that can be deleted is the save file. There's a few "CARD2" games (notably Pokémon) that use a single NAND flash chip for everything, but AFAIK the game area is write-protected.

I have the cart for Pokemon Moon, and when in freeShop if i tap on it it displays a 'delete' button. The main reason i want to know is i want to factory reset the cart, not just the game saves.

Did you download the 1.1 update? If so, it's probably referring to that.

JKSM should be able to delete the save correctly.

Yes, FreeShop detects your cartridge and even has an option to delete it, but i'm really scared to do so and have a blank cartridge as a result

Hi!, I've installed Luma3DS and then proceed to install freeShop using FBI, but the app crashes while loading game list, and makes the 3ds to reboot.
Can anyone help me?
