Did you use the correct setting? The default is to install to SD. If you're trying to install a system file, you have to switch that to NAND. Also, how did you launch HBL? If signatures aren't patched, you can't install most things anyway. I don't recall now if FBI from HBL does the hax on its own yet... (If not, you'd need to launch a CFW first before launching HBL again to launch FBI). The first time you get it to work, you should really install FBI.cia with it.
I follow this guide https://gbatemp.net/threads/tutorial-how-to-install-a-cfw-on-a-9-0-9-2-n3ds-without-cn-oot.398394/, I booted CFW(cakes/rxtools) first then hbl>fbi, I got fbi to work in sysnand, but not emunand

installing the same .cia worked in sysnand, but not emunand? Are your nands linked? If not, emunand has its own title.db and such. might want to backup your sysnand, then format your sysnand with the SD card removed, and try again. You can always use the Gateway launcher to flash the nand backup back.

I ran this with firmware 10.3 and tried installing both Big Blue Menu cia and FBI cia but got the same error message:
Install failed!
BigBlueMenu.cia
Source: SOURCE_AM_START_CIA_INSTALL (0x13)
Module: MODULE_NN_OS (0x6)
Level: LEVEL_PERMANENT (0x1b)
Summary: SUMMARY_WRONG_ARGUMENT (0x8)
Description: DESCRIPTION_INVALID_COMMAND (0x2f)
Press Start to continue.

Is it because of the firmware or is there something Im missing? I would imagine you would say the firmware. But when the FAQ says "It wont work for me on versions 9.2 or higher", is it saying that FBI wont run at all or just not install cia files?

You can't install unsigned content on fw above 9.2 for now

@Steveice10 , @d0k3

Have you guys ever considered collaborating together on a single all-in-one manager app? I think a clean basic app that's modular would be awesome.

Want to use cia management, emunand tools, or decrypt9 functions? Sure, just drag that plugin it into the plugin folder. B-)

It is not that easy. Decrypt9 / EmuNAND9 relies on ARM9 exploits, while FBI stays in userland and it also has to for it's functionality to work (correct, @Steveice10 ?). Relying on ARM9 exploits is also the reason why Decrypt9 / EmuNAND9 does not have a proper CIA, while FBI does. A single, do-all app would be pretty nice indeed, but tbh I think things already have progressed a lot, and it has gotten pretty easy and safe for users to do stuff. You just have to do the reading ;).

Also, think about it - FBI is a tool you use regularly, while (most users) only use EmuNAND9 once for setting up the EmuNAND and Decrypt9 sometimes to set up highly specific stuff (such as injecting FBI into H&S :)) and for batch converting a range of .3DS files to .CIA (in conjunction with Riku's converter).

I am considering updating my 4.5 Old 3dsxl to 9.2 since the new Gateway update so I can coldboot into Emunand and I have been reading up on how to do it. I am still sorta confused on how I would go about getting FBI on my sysnand so I can use sysupdater. There are just so many methods and different information. What would be the best and safest option for me?

The only type of hack I use is Gateway with ds profile exploit. Also, I don't think my emunand and sysnand are linked.

Gateway Sysnand mode.

I guess I'm a little behind... I understand this gives you sysnand but with sigchecks disabled, but how do actually access this mode and how do you install cias from it? Sorry for all the questions and thanks.
At the Gateway menu (not the rom menu), hold B. The first option will change to say "Boot GW Sysnand Mode". Enter it, run any cia installer.3ds (devmenu.3ds for example) and install sysupdater. Then reboot, run rxtools Devmode/Pasta mode, or PastaCFW/Mini-Pasta to run sysupdater.

Thanks that is exactly what I needed!

I'm using RxTools on 9.1.0 and I'm having trouble installing FBI.cia in emunand 9.1.0

Here's the error:
Source: SOURCE_AM_START_CIA_INSTALL (0x13)
Module: MODULE_NN_OS (0x6)
Level: LEVEL_PERMANENT (0x1b)
Summary: SUMMARY_WRONG_ARGUMENT (0x8)
Description: DESCRIPTION_INVALID_COMMAND (0x2f)

What's happening?

edit: missed the part about rxtools. You need to make sure your install destination is SD instead of NAND. Or, you are not running rxtools first, before launching FBI from HBL?

Yeah, I'm booting into Emunand first from RxTools, then launching fbi from HBL.

My 3ds is JP if that makes a difference..

after you are in rxtools emunand, how are you launching HBL? Browserhax? I can only think of you missing your title.db file, but I'm pretty sure the error would be different if that was the case.
