The weird thing is, the GBA cames I am playing are also running via VC, but I dont see my saves in Checkpoint.

Ok I should have specified that the thing about VC games acting as 3DS games and showing up in Checkpoint doesn't apply to GBA VC, as it boots the console into a special mode using AGB Firm. It's been years and I don't remember the specifics of how to back up your save, but ask in the 3DS forum and someone will point you in the right direction.

You can browse your installed gba vc and extract raw .sav from the sd card save data, and inject .sav into the sd card save data

You can mass backup and mass restore too if you wanted to

Hey so I have these .sav backups of my games, I tried moving them in 3ds/checkpoint/save folder but the saves still don't show up, am I doing something wrong, PLz help

Checkpoint for 3DS doesn't do GBA save files, only DS and 3DS.
